You don't have to wield them any more, right? (i.e., usable by warriors/monks now)
And, they block damage from mobs, similar to the RoA? (i.e., stacking with RoA and Bodyguard)

You don't have to wield them. All they do for you is +5 DMP to magic damage; it's not an "intercept damage" thing like bodyguard, so it'll affect mobs the same way any DMP would. They get a charge on one of the four scrolls depending on the damage type, but if you're not actively a bookbinder, you can't use those charges anyway.

I'm using my tome all the time.
It just doesn't work like scrolls do; you have to READ TOME *scrolltype* AT PERSON.
Various oddities apply; you cannot READ TOME HEALING AT ME. You must instead READ TOME HEALING TO ME.
To READ TOME HEALING AT PERSON, you must declare them (because healing them is aggressive).
And READ TOME PROTECTION AT PERSON really just reads it for yourself (which does make some sense, but you'd think it would just give you a syntax error or something saying you can't read it at a person).

I currently have a horse that I am rather fond of in terms of appearance. I do want to administer the wackodoru so I can adjust the training of the beast though. If I do so, will the appearance of the horse change in terms of the loss of wings?

I thought it changed so the corpses don't carry the respawned essence anymore... Though I'm probably wrong.

I don't believe wackodoru will alter your horse's appearance even if you make it forget Flight.

This part's not true. I just happened to have another tome earlier in my inventory just at the same moment as when I skillflexed away bookbinding, and when I asked a few people about the trouble I was having, I got some misleading and inaccurate information. If you target the tome right, it does work. Sorry about repeating the misinformation. And thanks to the friendly lady who helped me discover the mistake!

It was. The corpse will decay before it would have repop'd essence.

I had this problem with my stag. When I gave it the wackadoru it actually kept it's current wings, but couldn't fly anymore of course. However when I taught it to fly again, the wing appearance changed. Retaining the wings sounds like a bug to me though, now that I think about it.

So after losing 50kish gold worth of items to vestiphobia, I got a bunch of things cursed. But some of my jewelry ran out of charges, and now I find out that unlike other IRE games, there's no way to destroy them, so I can't use all the enchants in the game without swapping out which items I'm wearing?

Get brooches. You can wear an unlimited amount of them, they hold 40 charges, and highly skilled jewelers make them last for 150+ months.
