When a manse room with an aethership module in it is destroyed, is the module destroyed along with it? If it is, is there any sort of refund involved? Right now, I'm assuming that they're treated the same as manse artifacts and destroyed without a refund. But I want to be sure.

Oddly enough, no. Neither do benches, couches, or beds, though you can sit on them. But swings do.

The Fates as in the three sister-things Clotho, Atropos, and Lachesis? Don't think they have much (if any) 'official' titles than just the general 'Fates' or so.
